Is Lemony the Baudelaire Father?
No. No no no no no no no no.
In The Hostile Hospital, the Baudelaire's find a picture of four people, two of which, are their parents. Of the other two, one is Jacques, and the fourth has his face turned away from the camera.
Now, let's look at this analytically, shall we?
Therefore, let us take as a given that Snicket is man #4. If this is so, then Lemony Snicket CANNOT be the Baudelaire's Father, since they are both i the same photograph together.
Could Snicket be their Biological father? For this to be a possibility, that would mean that Beatrice and Lemony were together for more then six years.
We know Sunny had just been born a few months prior to the death of the Baudelaire parents, so that seems highly unlikely.
So, in conclusion, Lemony Snicket is NOT the Baudelaire's father, biological or otherwise.

Now, let's look at this analytically, shall we?
- We know that they know who their parents are. Both of their parents faces are visible in the photo. There is no doubt that the two people in the photo are their mother and father.
- They had met Jacques less then a week before. His face is still fresh in their memory. Therefore, we can safely assume they are correct in this assumption, that this is Jacques.
- The fourth person, the one with his face turned away, leaves it open. The very first person we think of when we read that description is Lemony Snicket. Snicket makes the most sense to be the fourth person in the photo. He is Jacques's Brother. He was friends with the Baudelaire's.
